Pickups
The standard pickups for the JPM100 are the DiMarzio Air Norton [neck] and the DiMarzio Steve's Special [bridge]. Some catalogs list the pickups as being the DiMarzio Norton Lite and/or the DiMarzio SFP (Steve's Favorite Pickup) but these are believed to be the same pickups. The first JPM, used to record the "Images And Words" album, used the DiMarzio Humbucker From Hell in the neck and the DiMarzio The Tone Zone in the bridge.
This is the signature amp sim plugin Neural did with John. This is based on the signature tones John uses with Dream Theater. The plugin features clean, rhythm, and lead patches, as well as an acoustic sim. The amp sim includes several pre amp stomp boxes such as overdrive, phaser, chorus, and flanger. The plugin also has several post effects such as reverb, delay, and chorus. One unique feature is the option for doubling, and transposing. the amp sim also has an option for room mic tones added to the cab tones. Like some of the other Neural amp sims, it allows the player to use a midi expression pedal to control some of the effects
John Petrucci used the Mesa/Boogie Midi Matrix during live performances in the early 1990s, as evidenced by a user-uploaded photo.
I remember this picture being posted on John or DT's official website, back in 2006/2007. They were going back into the studio to record their album Systematic Chaos. Also, the label on his Mesa/Boogie amp says "Dream Theater - John Petrucci" and the date.
At 39:57 minutes: https://www.youtube.com/watch?v=HAFrAMvYlS8 This setup can be seen just behind him, but of course, it's changed a bit from time to time, which happens in the studio. If you watch the full documentary, you'd see the changes happening as the recording process evolves.
