Phoebe Bridgers used the Yamaha JR1 during her "Tiny Desk (Home) concert" in 2020. Can be seen throughout the video, but first (in full) at 0:43.

Phoebe Brigders is playing the Gibson J-45 in this video of her performing "Smoke Signals" live.
She used a different J-45 in the studio while recording "Scott Street". The guitar once belonged to Glen Campbell, and she talked about this, saying:
"The acoustic guitar is a J-45 that Glen Campbell owned. Glen Campbell's a country singer from the 60s/70s. It's like my favourite guitar that exists in the entire universe. It's like so dead, it doesn't ring at all. And that's what's so great about it to me."

At 4:26, Phoebe Bridgers can be seen using this Waterloo WL-14 electro-acoustic guitar. She used it during her live performance at Red Rocks and several other gigs during the Punisher era.

Phoebe talks about this guitar on a GuitarWorld interview in 2020: “Conor Oberst got me a totally murdered-out Waterloo guitar a couple of years ago for my birthday and that’s my prized possession now. Even the tuning pegs are black, the pickguard is black. Collings makes them and I feel like Collings are my favorite new guitars, by far." The brand confirmed that the exact model is in fact a WL-14 in this instagram post.
In this NPR Tiny Desk Concert, Phoebe is playing this Danelectro baritone guitar in black metal flake finish. She uses this guitar in most of her live performances, for songwriting and probably for recording too.
She said in an interview for Guitar.com:
“I have it plugged in at my house,” she says. “I don’t even use a pedalboard, because it’s kind of hard on pedals. I just plug it into my amp and write. There’s something about the key of it, it makes everything darker and less Americana. I can write a folk song on it and it sounds nothing like a folk song. If I’m covering a song and want it to sound like my version, all I have to do is plug in a baritone."

In this video (entire video, but first at 0:05) you can see Phoebe Bridgers playing the Collings 01 SB acoustic guitar with a sunburst finish. She often uses this guitar during her concerts.

Phoebe Bridgers has been using a Silvertone Vintage 658 1960's Hollowbody Archtop during her live performances over the past year. According to a discussion on Reddit, she has modified the guitar by adding a gold foil-style pickup and has removed the original white pickguard, as seen in recent photos.
Phoebe Bridgers got her Epiphone Epiphone FT-110 Frontier from Ryan Adams, and used it live but stopped and retired it for studio work only.

“Dude, it’s insane,” she insists, rolling her eyes. “My favourite one used to be with my Epiphone Frontier. I used to play that guitar all the time, because Ryan gave to me, and it’s a very nice guitar. But dudes would be coming up to me at shows like, [disdainful] ‘Wow… an Epiphone…’
“I love Collings guitars. I feel like they’re the perfect tour guitar – because you can beat the shit out of them, and they’re comparable to a vintage guitar in sound and feel,” she enthuses. “You shouldn’t take vintage guitars on tour… but I did. I took the Epiphone Frontier that Ryan gave me on tour… and it snapped! I fixed it, but I was like, ‘Never again!’”

Solid Body Electric GuitarsPhoebe Bridgers mainly used the BC Rich Stranger Things “Eddies” Limited Edition NJ Warlock Custom Shop when performing with Boygenius on their "The Tour" tour, specifically on the songs "$20" (seen here on CBS Saturday morning - https://www.youtube.com/watch?v=SLv3q_42jDY) and "Satanist" (seen here on Saturday Night Live - https://www.youtube.com/watch?v=J8jkX77l1GM). The guitar was also tuned to Drop D as both songs require Drop D tuning.
Phoebe Bridgers can be seen playing a black Gretsch G100CE Synchromatic Cutaway Acoustic-Electric Guitar, as evidenced by her performance of "Not Strong Enough" with boygenius on Jimmy Kimmel Live. Bridgers has mainly used this guitar for the song "Not Strong Enough".
The Gretsch logo is visible on the headstock at the 0:19 mark.
