Carol Kaye uses Fender Jazzmaster
In this photo, Kaye’s guitar is clearly a Fender instrument with a rosewood fretboard and an offset body, and Jazzmaster pickups are clearly visible. It also lacks the distinctive switches of a Jaguar, as can be seen in a second photo from the same photoshoot in which she is seated next to Bill Pitman. That photo can be viewed here: https://www.facebook.com/groups/FenderAmplifiers/posts/10166892156627538/

Carol Kaye uses Guild CE-100D Capri
Kaye bought this guitar in the late 50s or early 60s. In a Facebook post, she explains that she took it to her tech, Milt Owen, to convert it to a 12-String guitar and replace the pickups with hotter ones.
She used it on several records, including a couple of tracks on the Beach Boys’ seminal album Pet Sounds. The guitar can be heard on “I’m Waiting For the Day” and “God Only Knows”.
She also claims to have used it on sessions for Sonny & Cher.
