According to Eric Johnson in this Premier Guitar interview, there are "two '57 Strats that I use," (1:10). Johnson replaced the original pickups with Seymour Duncan Antiquities because, according to Johnson, they're "a little more powerful than the originals."
No one cares more about tone than Eric Johnson, and his choice for getting sweet, singing lead tones is the Eric Johnson Signature Fuzz Face. EJ worked closely with Fuzz Face guru Jeorge Tripps to create his signature pedal. It is inspired by EJ’s prized personal Fuzz Faces and is built to his incredibly strict specifications, featuring hand-selected BC183 silicon transistors (for higher gain), custom repro ’68-’69 knobs, and a vintage-style hammertone finish. The result: a beautifully dynamic, expressive, and powerful pedal. “I first heard the Fuzz Face when I was about 12 and loved playing through it,” he says. “It’s the classic tone used by Jimi Hendrix, one of my greatest influences. No other pedal gets this type of sound. It’s the pinnacle of psychedelic fuzz.”

On this picture Eric Johnson can be seen playing a Dumble "Steel String Singer Amp". He played it in the late eighties untill it caught fire and was sold back to the original owner. He now owns an " Overdrive Special" amp, as a replacement for his old dumble.
Eric Johnson runs his rhythm circuits through a pair of Fender Twin Reverb amplifiers. Johnson's settings are "pretty much the same all the time," he says in this Premier Guitar interview at (5:17). "I might mess with the treble a little bit," he said.

In the rig rundow Eric Johnson shares that he used a DiMarzio HS-2 in his 54 strat on the Ah Via Musicom record and to retain the album tone he installed one in his Vintage White F-Hole signicture strat.
"We did 'House Burning Down' by Jimi on the tour so I had to find a flanger and I actually love it. It's the Toad Works Barracuda Flanger," he says at 4:30. It was a gift from Howard Leese.
"Well, I know they made a limited run of the Eric Clapton cream guitar. I know that. But I almost feel like they did something for Andy Summers as well. Anyway the 1963, '64 and '65 were great guitars. I actually still have the 1964 Cherry Red ES-335 like Claptons."
Eric Johnson's pedal board sports a BK Butler Tube Driver in this Premier Guitar interview at (2:50). Johnson uses it in the lead circuit of his signal chain.
"I usually use the Jazz III, but I like to use thin picks if I’m strumming a part in the studio, because thin picks seem to strum real nice."

In a video, Eric Johnson's gear includes a pair of 1960s Fender Blackface Twin Reverb amplifiers. A snapshot from the video at the 01:59 timestamp shows the JBL D120F speakers with metal-dome dust caps in the Twin Reverb on the right. Additionally, another 1960s Blackface Twin Reverb is visible, mounted in a Showman Reverb cabinet atop a basketweave Marshall cab.

"I can only speak to my approach— which was pretty simple. It used a couple of small-diaphragm Neumanns KM-56 microphones. I placed one near the middle of the fretboard about a foot-and-a-half back, and then another at the same distance near the bell of the guitar, down at the bottom between the bridge and the bout."
He says that his guitars have 10-50 gauge ghs strings.
At 13:48, Eric talks about using a Tube Screamer into his 60's Dallas Arbiter Fuzz Face. He doesn't actually say "TS808" but anyone who know's Tube Screamers can recognize that it is an original Ibanez TS-808 Tube Screamer.

In a Premier Guitar YouTube video, Eric Johnson discusses his pedalboard for the 'Ah Via Musicom' anniversary tour, where he uses a red Dallas Arbiter England original Fuzz Face from the late '60s. The classic Fuzz Face is confirmed as part of his setup between 03:20 and 03:30 in the interview.
