The Mississipi Queen is fitted onto many of Matt's earlier custom Manson guitars such as the Mirror, 007, Laser and more.
This hot humbucker is fitted onto some of Matt's Manson guitars, such as the DL-1 sourced here. It is in fact a Bare Knuckle Aftermath with a custom Manson cover (though Matt often uses the uncovered version).
In this video, Matt is playing a Mirror SG. It was used during Showbiz era.
In the Muse Live at Main Square Festival 2015 concert video, Matthew Bellamy uses the Marshall 1960BHW guitar amplifier cabinet, identifiable by the "100" sign in the corner.
The G Major 2 can be seen in his rack here and in various other photos, reportedly for the flanger parts, such as in Stockholm Syndrome
at 4:25, Dom calls the piano the "Bösendorfer Grand Piano". He then says that most muse piano parts are recorded on it.

Before it was replaced by the Liquid-Foot Controller, Bellamy's pedalboard included the Rocktron. His guitar tech's take on it: "All settings are changed by MIDI using the Rocktron All Access and we use an immense amount of MIDI channels for Matt's setup alone. I think there are around five Rocktrons on stage, Matt has one, so do Shane and I, All three of us control different parts during the gig and the numbers on the set list represent MIDI channels and patches within. There are many patches within the channels, so if you're on Channel 30, which is Hysteria, within it there are 15 different patches".
In this photo, Matt can be seen playing a Manson Mirror. This guitar has a built-in Fuzz Factory and MXR Phase 90. It was used for the recording of MK Ultra.

This is the pedal he used for the heavy part on the song "The Globalist", one of the songs on "Drones". It can be seen at 2:51min on the video of "the making of" of the song, as confirmed just recently by their additional producer Tommaso Colliva in an "Inside track" on the October 2015 issue of "Sound on Sound".
Matt Bellamy uses a megaphone in the song "Feeling Good" both in this music video (at 1:24) and on live settings.

Mix engineer Tommaso Colliva on recording Drones : "During tracking we had an amp setup consisting of hand–wired Marshall 1959, Diezel VH4, and vintage 1960s JMI Vox amps, recorded with a standard Shure SM57 and Sennheiser MD421 pair, and just a mic pre and some desk EQ, keeping things quite simple."
Mix engineer Tommaso Colliva on recording Drones : "For the final guitar sounds [...] we ended up with two Mills cabs, one with a modified Ampeg V4, which originally was a bass amp and has a very deep sound, or with the modified Marshall 1959 head, or sometimes a Marshall Plexi amp from the studio."
Mix engineer Tommaso Colliva on recording Drones : "We did extensive amp research for the guitar sound for ‘The Globalist Part 1’. Matt had a very precise sound in mind, which was retro, warm and intimate. I took the DI from live tracking of the song to try out a collection of amps I rented, particularly many late-’50s Fender amps — Tremolux, Deluxe, tweeds, etc — and did a massive shootout to get the right sound. We ended up using a Deluxe and a Tremolux in combination, one with and one without tremolo."
Mix engineer Tommaso Colliva on recording Drones : "Matt always tracks the vocals by himself. I set things up for him, and the mic pre we use is always a Neve 1073, usually with an 1176 compressor. I dial in some settings and he may nudge things up or down, depending on the kind of vocals he’s tracking. We also very occasionally used a Mercury M76 tube mic pre, and on a few songs Matt wanted to hold the mic in his hand, but we didn’t like the sound of a dynamic mic too much, so we ended up using a FET47 which I took out of the mic mount and wrapped in foam. "
In this photo, Matt can be seen played a Manson Black Midi, the predecessor of the M1D1 Mirror.
Not to be confused with the Manson M1D1 Black, this guitar was used for mostly Drop-C tuning songs, like Map of the Problematique. However, it was also seen in Drop D, Drop Eb, Drop C#, and Standard tuning.
This guitar, along with the Manson Red Glitter, is the basis for Matt's signiture guitar, the Manson MB-1.
Matt bellamy designed his first acoustic guitar signature Manson, which he is using in the recording of the next Muse album, there are still no photos of the model of the guitar, but he has confirmed it. (2017)

Matt used the Crazy Horse while recording Simulation Theory.
In the official music video for "Pressure" by Muse, Matthew Bellamy is seen playing a 1967 Gibson ES-335 with a Bigsby in Cherry Red. This guitar is reminiscent of the one Marty McFly played in "Back to the Future" during the "Johnny B. Goode" scene.
