As can be seen between 1:36 and 1:37 in this video of Rage Against The Machine rehearsing, the pedal to the left of Tom Morello's pedalboard (the one that looks to be just off the pedalboard) is the DigiTech Whammy DT Drop Tuning Pedal. While Morello has gone on record to say he uses a DigiTech Whammy, to my knowledge he hasn't specified which, but both this one and the DigiTech WH-1 Whammy make an appearance here.
Around 3:33 into this video, the camera pans across Tom Morello's pedals in his home studio. He doesn't talk about them specifically, but the Boss DD-3 Digital Delay pedal can clearly be seen. His pedalboard has been pretty standard throughout the numerous bands he has played with, and the DD-3 has been a mainstay of his effects setup.

This video is of a Rage Against The Machine rehearsal performance, as they prepare for the L.A. Rising festival on July 30, 2011. If you freeze the video between 1:36 and 1:37 you can get a great look at Tom Morello's pedalboard setup. He looks to be powering his pedals using the Voodoo Lab Pedal Power 2+ Power Supply.
According to Guitar Geek's rig diagram, Tom Morello uses an Ibanez DFL Flanger. This was THE Killing In The Name pedal he used in the Studio( For That Airplane Sound Effect) . It is used heavily through the first album. Songs it's been used on include: Killing In The Name, Wake Up, And Freedom, As well as so many others!

I'm almost positive this is the Ibanez AD-9 Delay Analog Delay Pro. Tom now (2016) Uses a boss dd-3, this may have been his delay pedal at the time. Pedal is seen at 4:25
The TU-3 can be seen on the left side of Tom's board.

“While using an old, vintage distortion pedal called a Tone Bender, I found out that when I turned on the pedal but didn’t play anything, I picked up a crystal clear signal from a Korean radio station,” he told Guitar World. “In earlier mixes of Sleep Now In The Fire, that radio thing was featured more prominently. We had the signal running through the entire song, it was a little annoying, so we decided just to stick it at the very end. I always like to say there are no samples on any of our records, and this is a good example. That radio signal was no sample – it was played!”
