Jeff has been playing a baritone, dual-humbucker Jazzmaster since Bomb the Music Industry!, but has just recently started playing a regular Jazzmaster.

In a photo uploaded to Gearmetropolis, Jeff Rosenstock can be seen using a Boss DD-6 Digital Delay pedal, which is owned by Matt Keegan from Bomb.
Used this distortion pedal around the time post- came out. Volume and gain are cranked all the way. Tone is set to about 1 or 2 o'clock. Contour set to around 11 o'clock.
"Then I’ve got the Whammy pedal. I use this for a few things – one is so I can drop down to baritone tuning without having to switch guitars, it sounds like 85% good when I do that and then set can go faster."

In a video of Jeff Rosenstock's performance at The Secret Group on March 9, 2018, he can be seen playing a Fender Modern Player Telecaster Plus. Although the video doesn't provide a clear view, I recently attended a house show in Austin where he used this guitar for one of his songs.
In the video "JEFF ROSENSTOCK LIVE* FROM THE GARDEN**" on YouTube, Jeff Rosenstock is seen using a Music Man 210-HD 130-Watt Combo Amp during his performance. Although the exact model used by Jeff is not specified, it is evident that both he and Mike utilize Music Man combo amps.
Jeff can be seeing this Jazzmaster throughout the linked video. At first, I thought this was an American Original Jazzmaster, but the matching headstock confirms that this is likely an Olympic White Vintera 60's Jazzmaster with pau ferro board, given that it has binding, a dark fretboard, and has a matching headstock. The only immediately apparent modification is duct tape over the strap buttons, which Jeff does to a lot of his guitars as an alternative to straplocks. It has the original trem bar and does not appear to have a mastery bridge or any sort of hardware replacement.
at 4:27 in this video, Jeff can be seen playing a Fender Jaguar HH, specifically with a matching black headstock and stopbar tailpiece, which identifies this as a black Fender JGS J- Craft Jaguar Special HH. This video is from the recording sessions for "Worry." and this guitar is being shown during an off-the-floor recording session, so it presumably can be heard on the record.
